PWM is a modulation technique used by electronic engineers to make an analogue signal from a digital one or to control some components in their designs. If I understand correctly from what you require, then the answer is: NO you can't convert molex to PWM. You can, however, switch the fan on or off by connecting the PWM line to either positive or negative. So unless you have a PWM source, you're out of luck.
