I think the greatest villain is the one you want most to see punished.

I think the Joker is great character, certainly one of my favorite, but I don't want to see him punished, in fact some time I root for him...
From the Batman universe I would say Bane is the best villain, as I have no sympathy for him.

Never, the Joker has done so much and yet he has no special powers except for his madness. Nothing compares to him in either comic universe, he is the greatest non-super power villain ever. Plus I think he enjoys the punishment so you would be denying him his greatest pleasure...
